Do the Vector factories sometimes produce Transformer bodies on their own?

I suppose it depends on what you mean by 'on their own'. As I understand it they'd definitely create new protoforms without being prompted by anyone, simply because that's how they'd have to have worked at the very beginning before the Transformers knew what they were or how to use them.

But the computers are probably under constant observation, so when that happens someone will usually hear about it right away and collect the new Transformer for indoctrination education.
